will you realize this in future upgrades?
That's not possible - sometimes templates must change in order to fix bugs or patch security vulnerabilities. It's your responsibility to stay on top of the upgrades and update your themes.
Does I understand it correctly:
The upgrade script searches only for certain parts in the template and replaces them? (or does it replace the hole templates)

Well now it makes sence, because I use my DarkOrange theme on mybb-themes.com also and i have no problems with mybb 1.2.13, because I run the upgrade script every time. Only users with a fresh MyBB that installed the old version of the theme gets these errors.

Good to know, I will give a warning on my theme site
It reverts the templates it can (meaning those that were un-edited in your theme) and then those that were edited in your theme and were changed in the release are listed on the Find Updated Templates page, which you then must sort out manually.
