Right I can see that I need to download the latest version of whatever plugin I'm updating and upload the files to my server but does this automatically update the plugin or do I need to unactivate it and then reactivate it or unactivate and uninstall it and reinstall and activate it or what?

It depends on the plugin, there should be details of how to upgrade included with the plugin, on the mods site and/or the release thread.
