Might not be that important but sure is annoying as hell.
I upgraded from 1.6.4 to 1.6.5, everything is working properly, but all settings in my admin panel show double.
How could this have happened and could someone help me fix it ?
Can anyone confirm this works safe on 1.6x ?

ACP > Configuration > Modify Settings. Delete the doubles here.
Is it also possible to go into phpmyadmin, list them by ID and then tick them off from each pair ?

yes,
check your mybb_settinggroups and see if they are listing entries twice, if so, go through and check mark duplicates and deleted. Then check mybb_settings for duplicate entries, delete duplicate entries.
I warn you that this could have adverse effects on your board but if you have an empty board then you can just empty the database and start from scratch.
