My theme happened to stuff up when I upgraded to 1.6.5. I've checked, and everything is the same. It's all saved, the css and all, yet the theme still seems to be displaying it wrong.
Fixed the issue: Simply save the css and reflush cache.

Thanks for sharing the solution. I upgraded 1.6.08 to 1.6.12 and was left with a broken theme. I just logged in to ACP and saved each Theme Css file. Boom, my theme displayed again.
