Is there any type of FREE software that we can install onto our root folder that scans everything with in it during a suggested time, sort of like anti malware software and antivirus software?
I am researching the various firewalls, but if there is anything like the above mentioned would be great.

You can try WebsiteDefender. It notifies you of malware, out of date scripts, out of date Wordpress plugins if you use WP, it notifies you of new files, modification to files, downtime, and more.
When there is an alert, you get notified by email, and you can review the notifications yourself on their website.
Its new file alert is usually not very reliable, because they are generally something you uploaded.
Either way, they are free and great.

If you have server root access there are things. They are IDS (intrusion detection system) software. Basically you can set a cron job to scan your system for file changes and even email you a report on a daily basis.
