Better suited as plugin, because if somebody hack your account, they could upload a shell along with it and cause damage.

The solution to that is better security and regular backups, rather than limiting the usefulness of software. You could also do what WordPress does and install the plugins from an official database rather than uploading a file.
I believe MattR was talking about how he found out how he could implement that into the plugin Uploader, but don't quote me on that.
