Will I lose all template changes and settings for plugins if I upgrade?

It's always better to try it locally than on a live site.

^ no need of testing it - upgrading process does not change code in the templates ..

No, you don't need to deactivate plugins to upgrade from 1.6.5 to 1.6.6 so they won't be affected by the upgrade.

The only updated template is forumdisplay_threadlist_clearpass
