Is there any possible way that I can restrict new users from using the Alternative Reputation System until either they have:

1. Been there for a specified ammount of time
2. Posted a certain number of posts

This would be very helpful, thanks!

you could make a user group for ppl that have posted at least one post(look at http://community.mybboard.net/showthread.php?tid=6297) and let only them give Reputation's.
