I'm wondering what files of code or pieces of code can't be altered using hooks for a plugin?

You don't 'edit' code with hooks anyway, you just call your own functions when a hook is run. There's no restrictions on what code can be physically changed...

I know all code can be changed but that isn't smart when your updating as that removes all edits you did to the core.
