On my board, most of the mods are super-mods but I am now assigning a particular mod to just one category. How do I set it so he only has mod privileges in the two child forums inside that?

If you have only 2 forums in that category, then you can simply add the moderator to that category. If you want to restrict the user to moderate two out of many other forums in that category, then add the user as a moderator to both the forums separately.
Admin CP --> Manage Forums --> *find your forum* --> Add Moderator
