How do you upgrade a MyBB theme?
Depends on what version you're upgrading from and too. Easiest way is to use the Find Updated Templates tool via ACP > Themes & Templates > Templates > Find Updated Templates.

I changed the theme's XML and I want to apply it to my forum, how can I do that?
Just import the XML file via the standard theme importer.

No, you'll not lose any customizations. Just do what Euantor posted in
