Google SEO is awesome plugin, but It causes serious problem in MYSQLi don't know why but there is a file might be forumdisplay.php or whatever google seo modifies, So whenever I replace that file after refreshing my site it again make changes in that file,

It modifies inc/functions.php, and only if you specifically click the apply or revert link in the ACP.

Does the sitemap works if I don't want to change inc/funtions.php ?

Yes, it works fine... the edits are mainly needed by URL (in general) and 404 (if the location setting is enabled).
