I had downloaded the changed files zip yesterday and then reuploaded and unzipped them. I ran the upgrade script afterwards and deleted the install directory. Now the File Diff tool is saying that nearly every file is changed. I had forcefully changed a couple files, but not the whole thing. I also find it hard to believe because when I log in via FTP the last edit date of the files has not changed.
