I was using the Novus Clover theme on my board when I upgraded from 1.6.8 to 1.6.9. The upgrade script seems to have merged the default MyBB theme into the Novus Clover templates.

Try going to your custom theme in ACP and save the global.css stylesheet. Make sure it is assigned to all pages.
