Upgrading from 1.6.6 to current 1.6.9

Ok .. I have been using this for years and have upgraded several times.
The problem is .. its usually years between upgrades and I always forget
most of the details.

Anyways .. If I copy all the files from the upload folder to my site .. how
does this NOT overwrite my current tables ?

I am having excessive queries problems with my server and it won't allow
me to make a current backup (long story .. maybe later) so I just want
to upgrade and then work of things

I'm pretty sure it somehow doesn't overwrite the tables .. I just need
confirmation from you guys.

Tables are stored in your database. They are not stored in files.
