1. What plugins were you running? ( 95% of the hacks were caused by a plugin vurnability )
2. What MyBB version were you running?
3. Have you made custom PHP related stuff?

Also. What kind of hosting? Shared, VPS etc.?
Update:
If you are using shared, another user could've easily got a part of that server and found out your website was on the same server and get your FTP account.

MyBB is still injecting <!- end index -!> so it seems he just modified your index template.
acp > templates > theme> index templates > index > revert to original.
1. Login to your hosting control panel and then immediately change your password to a new one
2. report to technical support is please help to restore files and databases
3. And wait a few moments, your website is back to normal
what im saying is that im a JR ADMIN and i have limited acces and my freind founder cant get a hold of him and i dont have acces the template..... should i find a way? im just a jr admin..... limited access to admin cp can the staff of mybb help?if ur a hacker that can gain founder on my site then delte the template,ill be very happy to get my site back on,also this site has been deafced for about 5 days and my founder isnt been on the site for about a month. PLEASE HELP ME OUT

This can not be done without ftp access ..
because I think the hacker changed the file index your website ..
