global.css is missing from the header only empty space where it used to be but the weird thing everything is working OK however modifications are not having effects and global.css is in the cache folder.

so if everything is colored correctly and the header has disappeared I would guess you have an error in one of your templates... as a start revert your header template (after you have copied it) and see if it works fine .... this problem normally occurs when you have made a typo in a template or added some jscript that is not correctly formed
