We're having two possibly separate problems here.
First, when viewing the "thread subscriptions with new posts" from the user CP, it seems to be displaying threads that have been posted in most recently rather than threads which actually have unread posts.

Second, checking the page for actual subscriptions results in all threads being displayed as unread, even when the threads have already been viewed since their last post.
