Seems to be more geared towards php files. I see it asking for a filename. Can/should patches be used to modify templates? If so, how? Thanks.

Patches modifies files, not templates. You can edit the templates already in the ACP, what do you hope to achieve with a plugin there?

To make it easier when my theme or MyBB has an update come out. Can just update and overwrite everything, then re-apply patches.

There already is a search / replace function in templates also.
