I made a theme on 1.6.12 and am deciding to use it on 1.6.13.
Is there any changes in the template system between these 2 version or will everything be up to date?

I think only the security was updated and some bugs fixed.
1.6.13 was basically a security and maintenance release. There were only 4 minor template changes. The templates having changes are:
1. modcp_nobanned
2. modcp_reports_multipage
3. modcp_reports_report
4. misc_smilies_popup_smilie
