Check:
are you change:
admin DIR ?
or rename:
Setting.php
or:
database prefix
or any core file edit?
The changed files should be unzipped on top of your 1.6.13 installation, as it only contains changed files.
As Laie said the 1.6.13 files Should overwrite the 1.6.13 files
