You were supposed to upload the 'contents' of the Upload folder to the directory of your choosing not the Upload folder itself! It said so right in the documentation.
Anyway, just move the contents in the Upload folder to your forum dir, remove the Upload directory and edit your board url and cookie path to their appropriate settings and it should work from the forum url fine.
I think the zip file for MyBB should be changed to cut down on the people who upload the "Upload" folder. So have all the files in the root of the zip, and have the documentation in a folder called "DO NOT UPLOAD" or something.

That won't really work - we plan to include several other "tools" in an additional folder in the root of the download to perform common tasks (repair tables, reset administrator passwords) as such which we don't want users to mistakingly upload because of the effects it can have on their forum.
People need to view the read me and documentation before they attempt to install the software.
How can I make so I can access it just by going to http://www.mysite.com/forums/ without the /Upload/?
