I used to be just as scared as you about upgrading my forum. I've to this day never let my FTP client handle resolving conflicts and overwriting files, I've always done it folder by folder (folder syncing - Ctrl Y - in FileZilla is awesome).
The concept is:
- Back up your files and database
- Upload the new files
- Go to yourforum/upgrade/ and follow the directions there, and things should work just fine.
Think about it. The code is meant to play nicely. It won't work til you run the upgrade script, but once you do, all the new files you uploaded should work in perfect harmony with the updated database. It's built to work!
