When I receive a New PM, the pop-up appears informing me of the New PM. When clicked to read this PM, it takes you to the PM screen obviously. However, the New PM is nowhere to be seen. I need to refresh my browser to view it (IE6, I'm at work lol).

This occurred when I was having a PM conversation with a member on these forums.

Perhaps it is a problem with your cache? (Your browser is caching the old file, the one without the new PM)

could be... how could I confirm this?

Your browser settings are probably set so they don't update the cache file if there is a new version of it on the server. You'll need to toggle with those settings to fix it.
