When I was upgrading my forum the other day to MyBB 1.2.3, (from MyBB 1.2.2) the upgrade script said I had 3 plugins still active and notified me to disable them. But I had all ready disabled them. (the same message has came up before with the MyBB 1.2 upgrade script, i've just not got around to posting about it).

Is this default behaviour because of the plugin cache or something like that?

It just reads from the plugin cache. If you deleted them from your plugins folder the plugin cache won't be updated to reflect since they really haven't been 'deactivated', just removed.
