What do you mean by align it properly?
Center it or what?

Open header template from index, and look for:

Delete it.
Save changes and view if you like it.

Then... I can't understand your request about "align it properly".
For example?

Blue one: Remove <navigation> from your theme's header template (why would you do that btw)

I think, may be put the sub categories in the same line.
