If we cannot reproduce it then we cannot help you to fix it.

I've tried it on another account to no avail... Not sure why it's happening.
Also tried it on a VirtualPC (Windows) and the window still won't open as a pop-up for me.

Back-end issue with System Mail logs popup - I can confirm, there are several JS errors in the console - you have modfied the jscripts/jquery.js file which causes this issue. Reupload it from MyBB package.
Front-end issues with smilies and editor - can't reproduce. But you seem to be using a 1.6 theme, there are some things that may cause problems in the headerinclude template - jQuery used instead of $, cookie plugin loaded 2nd time, etc.
