DO you de-activate and re-activate plugin for every new theme?
if the plugin modifies code in the templates then that is necessary. if the exact code modifications are known then may be done manually ..

^ its templates (recentthread & recentthread_thread) are available in the Global Templates
If you want the ajax features, you'll also need {$recentthread_headerinclude} somewhere in your index template
