It's best to manually upgrade as Softaculous is known to cause issues while upgrading.

Issues with database migrations not being executed, files not being correctly overwritten, etc. Manually upgrading takes only a few minutes and is a lot safer than relying on an automated script.
I tried once with the automatic upgrade, blew the board apart..
Best to use the FTP, upgrade will be done in a matter of minutes..

I too vote for manual upgrade.
