i have moved upper login panel at the top ,
changed the logo,
and removed the lower panel
and several changes
You can run another theme you want, and make those changes on top of that, it's not a problem.

but that is whatt pain in the lime is coz there are tons of changes
Pick a theme and install it on your test forum, then start building your changes over. If you need help, post in theme development forum, people will help you there where possible.
