While we try to keep upgrades as simple as possible we sometimes need to change templates to add features or fix bugs. Custom themes may need to be updated manually because there is no way to update every (heavily modified) theme automatically.
I use template from MyBB themes. And another thing is default MyBB theme have same problems too.

During the upgrade process we only automatically change templates that haven't been modified. If you have modified a template, even if it is in the default set, changes will have to be applied manually.
Note that even if you undo your changes manually the template is tracked as modified (to restore it to its default state, in the template list click the button next to the desired template: Options -> Revert to Original)
