If I apply a link to run a Javascript in the header template which references the BODY tag of the page, is there any reason as to why this would only now apply to the initial INDEX returned of the forum and not all the subsequent pages navigated too as well?

This feature used to work, but now I have upgraded to 1.8.9, it no longer functions when navigated within the forum pages.

Without a URL or any idea what code you've added it's very hard to say, but anything added to the header template would still be included on all pages, that's not changed in 1.8.9.
