Posted this in the wrong board, if a mod could shimmy it over to the customization boards it'd be much appreciated

I just upgraded my 1.2.7 to 1.2.8 and the upgrade part went fine.. but it's made my plugins go bonkers.
On the first page of the upgrade process it warned me about having plugins active during the process so I went in, deactivated them and went on my merry little way.
After reactivating the plugins and fixing their settings back to where they're supposed to be.. ah now we have some issues.
Issue #1: when a user gets a new PM they don't get one 'unread pm notification' box they get 2, 3 or more
Issue #2: the following error appears at the top of user profiles (from the personal photo mod):
Issue #3: instead of one set of text box resizing controls.. there are now two sets one on top of the other
These are just the ones I've found so far but my question is is what do I do to fix my plugins from showing up multiple times?
And just for future reference, was I supposed to deactivate them before upgrading or was that a huge no no?
