I was wondering if anyone know how to disable the sideboxes that come with the theme, using advanced sideboxes so not needed.

not sure if it works but you can try this
revert the index template to default ( make a backup first just in case it doesnt work)
after the revert install the advanced sideboxes plugin
that should do it
