I am about to upgrade to 1.2.9, but I recently installed flashchat. I was wondering, would I have to uninstall flashchat and reinstall it as it is linked to my forum, or not, as it is not a plugin(well, at least I think so.. not sure)

Not unless it happened to change one of the three
changed files.
MyBB 1.2.8 -> 1.2.9 is a bit different from most updates as you only have to upload those three changes files from that archive to complete the upgrade.
So I don't have to download the entire 1.2.9 (Just want to make sure, as I am not particularly the luckiest person) Just those three files and upload them overriding the previous ones?
Yep, providing you are upgrading from 1.2.8, those three files are all you need.
