If I blindly copy everything I'll lose all custom smilies, not to mention all the user avatars.
And the on-server backups...
Am I missing something?
You'd be better off posting a how-to for newbies on how to use rsync.

If you put your custom smilies in a seperate folder, blindly overwriting everything won't overwrite your custom smilies.
There is clearly written in the update instruction to BACKUP YOUR FILES AND DATABASE before update.

How clear it should be? Its a normal thing if i Update/Upgrade a software who contains sensive data i make a backup before doing anything... its normal logic to. But they also write it in update instruction.
So what we are missing here?

The instructions are faulty. Plain and simple. Even if I do a backup the upload will overwrite all the files I listed. So you then have a fresh install that you
manually need to copy files from your backup to the upgrade to restore them.
Backup or not, the upgrade instructions are DESTRUCTIVE.

Where's the option to set the custom smilies dir?
Clearly nope... using the update packadge with changed files, cause its the "UPDATE PACKAGE" not the new version released.... there is a different in that meaning.
And show me one ftp client who drop the exist directory instead of merging them.
