If I was to install a new theme now, after I have about 10 or so plugins installed on my board, would the theme get the appropriate templates and edits automatically? What would I have to do to make sure the plugins are all functioning properly within the newly installed theme?

in general, plugins do not have automatic template code modification facility.
after installing a new theme, you may have to deactivate / reactivate the plugins or
add required codes manually (by comparing with templates of MyBB Stock theme)

Okay, that's what I thought.
