Is there any way to verify mybb files without removing customizations? I have made many changes to files and I don't want to delete or remove them.

simple files verification tool is located at tools & maintenance section of forum admin panel.
detailed files verification is possible by using DVZ Integrity Tools plugin

The tools and maintenance section of ACP which verifies the files, isn't this feature also reverts back all things to default?

So, if I have customized codes in any CSS under jscripts or any other file. Then it will remain unchanged?

^ yes, any customization in the files remain unchanged.
verification tool gives a list of changed files & missing files.
the list can be manually copied to a word document / excel sheet
for further reference. I'd also suggest to make a note of your
MyBB version & any other details you may require for analysis
