What could be causing permalinks on my site to not line up right?  I also notice it after posts are posted or when you hit the last unread post button...the posts just don;'t seem to be synced correctly!

your permalinks are lined up right, but your menu it's showing and hiding them, have a look to this forum's what happens, they hide the menu to line up correctly everything (only shows up the menu when you scroll up).

About the last post problem, confirmed, happened to me too, that's weird....

Ah ok...yeah I guess the sticky header throws it off a little.
