Awaiting activation group: I do not tick "Can use private messaging?" in users and permission for them. Than it show 
Private Messages (Unread {1}, Total {2}) in header_welcome_member panel.

BUT
When I ticked "Can use private messaging?" then it show Private Messages (Unread 0, Total 0).

How to fix if that permission not ticked in users and permission.

Which theme is this forum using for these users in Awaiting activation group?

Default mybb theme.

If "Can use private messaging?" is not enabled; the message link and notification is not desplayed.

Run file verification tool from ACP to detect any core file change.
You may also consider replacing your global.php with the one from the latest installation package and check if problem persists.

This is also possible if your header_welcomeblock_member template is modified and this RAW language variable is present in that template.
{$lang->welcome_pms_usage}

If this is the case, replace the mentioned variable with {$pmslink} or simply revert the template to default.
