I want to edit the header to insert
<link rel="icon" href="favicon.ico" type="image/x-icon">
<link rel="shortcut icon" href="favicon.ico" type="image/x-icon">

But I can't find the real header in the Modify Theme menu.

How do I edit the header?

You'll need to modify the header template in order to do this.

ACP -> Templates -> Modify / Delete -> *Template Set* -> Expand -> header

For the default theme, you would need to select the Default Templates set.
