As I said in my thread in Showcase, I have customized the default MyBB theme to my liking.

But I am now concerned that when I do upgrades, all of the default files will be overwritten. Is that going to happen?

No, files will not be overwritten. However, backing up the database and custom themes is more than highly recommended when upgrading.
