How do I remove or fix the misaligned background?

That effect is a background image that runs repeatedly down your page.
What you will need to do is go into your themes image folder and find that image, it will probably be called 'bg.gif' or such.
Then, you will need to move each little black gradient to the left of right accordingly in a program like Photoshop, oh though you could probably just do it in paint.
If you do have Photoshop, or a program that uses layers, you could take a screen shot of it and temporarily place it in a layer below so that you can adjust it accordingly.
Make sure to save it as the same filetype and name!
Then, re-upload it and see if you moved it too far, or if you need to move it a bit more. Keep adjusting it as necessary.
