Supposedly, themes are lost when you upgrade to 1.4 Beta from 1.2.14, but I still have all of my templates, and they are normal. Complete with CSS changes and Template changes. Is there something I may be missing?

Themes and templates are upgraded/upgradable to MyBB 1.4. You just need to manually update any of your modified 1.2 templates for 1.4 using the Differential tool in the Templates page.

But all of the templates came with them...they didn't need to be manually updated.

Yes but those are probably based off the default 1.2 template. There is a difference between a template and theme.
