If I want to upgrade to 1.4, and I have a custom admin directory, do I put the files from the downloaded folder of "admin" in my "custom-acp" file? Or do I delete the old one and rename it after the upgrade?

Yes, take the files on the 'admin' folder and put them on your custom admin directory. Mybb still has your settings on setting.php
