It doesn't effect it, if that's what you mean. Google will automatically index your forum, but after a certain while, will switch it's indexed pages for the "lite" mode if it finds it.
You need to remove the archive function manually as far as I know. Delete the archive folder from your directory, and remove the link to it in the footer.

Isn't it automatically done if friendly URLs are activated?... for example, if you click on "Lite (Archive) Mode" here at MyBB, it is created as /archive/index.php/thread-40375.html...
It is not automatically done when friendly URLs are activated.
Why?
The archive doesn't use SEO. It uses a different method to generate those paths based on other settings (based on OS and Apache/CGI)
