Error 2006 is essentially the same as no connection - you've sent a request to it that is larger than the max_allowed_packet, so it just drops the connection - giving you this error message.
The only way is to get your host to increase the max_allowed_packet on your hosting, or change it in the ini file for mySQL (I think).
If you're backing up try doing it through cPanel, or the sorts, instead.

Maybe try backing up 10-15 tables at a time, then each one will be smaller and you'll have the whole database spread out over a few files.
