I am helping some friends out that are using your BBS and I noticed the software bounces back from non www. to urls with www. and I'd like to get everything using the non www. version or the urls for SEO purposes.

Where is this stored and / or handled?

Note: I tried handling it via mod_rewrite but a lot of the sections in the forum software cause redirect loops

Try this:
In ACP-->Configuration-->General Configuration-->2nd box, get rid of www in front of the URL.
