but when people click on the link, I want to either change the text in there, or, link to a whole separate page.

I think it would actually be better if it just hid that link so you don't have to worry about it:p But to do this, you'd probably need to modify the PHP code for the registration to check if it's disabled, and if it is - show your message.

What text is it you want to change, where it says that registrations are disabled?? You'll be able to edit the string in the language file, probably member.lang.php
