Disable javascript on your browser, then visit your site. Normally malware is activated through a javascript alert loophole, so disabling it will let you see the source of the page to see where it is without being infected.

If that made it go, what I'd then do is upload all new files. If there was something in index.php, other files may be affected to so overwrite all files. Also download settings.php and then delete it (should regenerate itself, the downloaded copy is just in case it doesn't), and get a new config.php by using this: [wiki]Inc/config.php[/wiki]. Then all the files will be fresh.
I don't really know if something in templates could cause this but I guess it's worth checking, mainly the index and headerinclude.
